spamassassin doesn't honor configuration settings

Bug Description

spamassassin together with amavis doesn't honor config settings, set either in /etc/spamassassin/local.cf, or in /var/lib/amavis/.spamassassin/user_prefs

config settings in either of these files is not taken into account, like:

shortcircuit BAYES_99 spam
score BAYES_999 1.0

the expectation is that if one adds a config setting and restarts spamassassin and/or amavis, the setting should take effect. currently it doesn't

I don't use amavis, but I set custom config in local.cf all the time, and it definitely does work. So, additional steps to reproduce this bug are needed to make this actionable.
