Based on http://www.postfix.org/postconf.5.html the parameter multi_instance_directories isn't available until Postfix 2.6. In Ubuntu 9.04, which you seem to be running, Postfix 2.5 is provided.

Is there anything I've misunderstood, or can we mark this report as invalid?

I have postfix v2.5.5-1.1 running on 9.04 on three machines. Each had the same error.

Upon this error only purging postfix and the installing postfix new works.

Bingo - we had a karmic test on one machine. A copy from that could have been used. The person responsible has the memory of a goldfish.

Yes, the part about Karmic sounds like a reasonable explanation. Marking report as invalid.
