Bug Description
Binary package hint: azureus
The Azureus repository (2.5.0.0-0ubuntu2) has been packaged poorly, as a result of that it is buggy. The system tray icon is gone, so if you minimize, you can't re-open azureus as it's not visible in tray (even though the program is actually running). This has nothing to do with Azureus itself, as the precompiled Azureus 2.5.0.0 from sourceforge works like a charm.

vinboy : The reason is that ubuntu aims to bring package for a lot of architectures like AMD64, PowerPC, i386 and others. For that purpose, Ubuntu need to works with the source code. It's not possible to include a binary package into repositories because they all works with source code only. This is also important to use source code as any problem can be fixed within the code at any time.
But don't be afraid, azureus has been a very hard package to maintain, but it seems now that all serious problems are fixed with the latest release from ubuntu Gutsy backports.
I suggest you to install the Gutsy Backports version 2.5.0.4-

Yes i had this problem too. Now i'm using Azurues's official package from the website.
did the Ubuntu packager compiled the package from source?
why don't they just use the pre-compiled package from Azureus website and just add the shortcut to the menu?
