proxy configuration is confusing

Bug Description

If a user make proxy settings in System->Preferences->Network Proxy (German Translation) the settings doesn't work apt-get.
If you make proxy preferences, apt-get tell you that there a NO updates. This is securtiy issue I think..
This should be correct, I think writing a warning that it is not system wide would be enough.

Do you run dapper? And use gnome-terminal? The gnome-terminal in dapper will automatically set the http_proxy environment. Apt-get uses this environment to get the proxy configuration. If you use a different terminal or no X at all, you have to configure it by different means (e.g. setting http_proxy by hand). There is little we can do about this because apt-get runs as the root user and it cant connect to the calling users gconf settings.

Just a question, but is it possible to link the system proxy setting from the system, with the proxy settings from the "system?"
