As hinted by the files you provided, this bug pertains to update-manager, not upgrade-system:

1) upgrade-system is a Bourne script. It has no Python, while update-manager is written in Python.

2) the messages you show about correspond to nothing that either upgrade-system or deborphan (which upgrade-system uses) would output.
