New Window doesn't take focus once launched

Bug Description

When launching application from Unity bar and then focusing some other window, other window receives focus (instead of the one that shows up), and without focusing it it stays on top. Steps:

- Open Firefox, fullscreen
- Click on Nautilus
- Click on Firefox before Nautilus window shows up
- Notice Nautilus window unfocused, user is not able to switch to Firefox without clicking on Nautilus first. Clicking on Firefox window does nothing. User can interact with Firefox without any problems.

Nautilus opens correctly if no other window is clicked when Nautilus starts.
This happen to every application. Screencast attached, notice how I am unable to raise Firefox window to the top without focusing Nautilus window first.

The other "duplicate" bug is closed, but the issue descrbed here still occurs even after latest updates to Compiz.

This is not a duplicate of #863037. This bug is not at all specific to nautilus; I've been able to reproduce it with every pair of applications I've tired.

My steps to reproduce:
1) Open CompizConfig Settings Manager -> General Options -> Focus & Raise Behavior and set the Focus Prevention Level to Normal. (it seems to be set to Low by default, or at least that is the default for Guest accounts on my system.)
2) Open one application (say Firefox), wait for it to finish startup
3) Open second application (say System Settings)

Expected:
Second application window opens raised and focused -or- second application opens unraised and unfocused

Actual:
Second application window opens raised but unfocused

I think this doesn't just affect users starting multiple applications. Take e.g. the update manager (cog-power-menu in the top right corner -> updates...): open it, click the button to look for updates and switch to a different application. When the update-progress window pops up, it will put itself in the foreground without taking focus and you have to click the update manager icon in the dash to the left, then click on your application again. Very annoying when you just want to quickly look for updates and resume your work.

Also have this bug. When I open window, and it opens unfocused, I cant switch to previous window via unity launcher, because it have focus already. Must click to new window to take focus, ant then to previous.

This bug is present in 12.04 beta with all current updates. The bit that bugs me the most: sometimes I open fullscreen Nautilus window by accident, and when I click on X in top left corner to close it, I'm actually closing some totaly different application - which wasn't what I wanted at all.

In 12.04 beta 2 with all current updates it present too. Very annoying. It affects not only me but to around 7 people on different hardware that I installed the system.

It affects my system too (Ubuntu 11.04 / amd64), but I've noticed that in gnome classic or fallback mode if you prefer the focus behavior is working as expected. When I log out form unity and login with the gnome classic mode when window is clicked it gets the focus without problems, so I'm thinking it's a unity problem.

#781931 has been closed, as a fix was released. I guess this qualifies as a regression, as this is still occurring for me on a fresh 12.10 64-bit installation:

- Open Google Chrome with a window already open and focused
- Google Chrome does not gain focus, despite appearing as expected on top of existing windows
- Keyboard input is directed to the previously active window instead of the new Chrome window, causing much tribulation

The number of times I've opened Chrome and then for some reason used alt-f4 to close it immediately and instead accidentally closed the window behind (still the active one)!
