Might it not be be easy and safer to use a specific gtk theme for programs running as root, to mark them out from other apps? If there was a variation on the Human theme just for that, root running apps would not generally look out of place, whilst still letting the user know instantly that they are affecting system settings.

This would be even more effective augmented with a tag in the window title (a la running remote apps under metacity), but that's another story.
