I forgot to mention that it doesn't matter if the "always on top" setting is used on any window.
The particular use case that I experience routinely is that when in a terminal window, gnome-terminal or xterm, then web browser windows (firefox, konqueror, google-chrome) always appear in the background. These browsers are started from clicks on the top panel toolbar.
