NetworkManager is registering the VPN nameserver addresses under the name "NetworkManager" but pppd, started by nm-pptpt-service, also registers those addresses, under the name 'ppp0'.
The registration by pppd should be eliminated. The hook script /etc/ppp/ip-up.d/000resolvconf (included in the resolvconf package) will need to be changed so that it "exit 0"s if it sees that NetworkManager is the one running pppd.
