Post-inst scripts of texlive-latex-extra generate format files with hyphenations specified in /etc/texmf/

Are you sure? This shouldn't happen if you have a decent tex-common
installed. Then calls of update-language do NOT include the snippets of
packages which are not installed, ie which are in state "remove" but not
"purge".
Did you check whether these files are actually included in the generated texmf/tex/ generic/ config/ language. dat)
language.dat file? (/var/lib/
