This seems to be because when using certain WM, Compositor and X server combinations (I am using GNOME, XGL & Compiz), the notifications are placed in line with (or sometimes below) the bottom edge of the screen. This usually occus when I have no bottom panel, or the bottom panel is hidden.

I confirm this bug. Happens with Gnome + XGL. I haven't tested it without XGL though.

Does this problem still occur with Dapper RC?

This happens in the final released version too (see attachment). I'm not using XGL or anything like that, standard metacity and the default xorg ati driver.

Happens for me too, but only before gnome-panel is fully loaded.
While logging in to gnome a popup indicating limited diskspace appears partly out of view in the lower right corner.

This problem (the alien bubbles with the irregular shape) should be fixed in the current version of notification-daemon in edgy. Please reopen (and attach a screenshot/steps to reproduce) if you see it again.
