update-notifier displays a non-closable pop-up over other app in fullscreen mode

Bug Description

I start a terminal, type apt-get update && apt-get dist-upgrade, start the game "Battle for Wesnoth" (package wesnoth from Universe) in fullscreen mode and wait till the package info gets updated.

Since update-notifier runs on background a yellow pop-up appears notifying me there are new updates but I cannot click on the "X" sign to close it and have to wait till it disappears after some time.

It does already try to detect fullscreen apps and not show a notification then. But there seems to be a bug in libwnck that sometimes makes this not work.
