Bug Description
Binary package hint: terminator
Terminator loses focus (neither of the panes have it) after the following:
1. Split pane (direction doesn't matter). Let's call the original pane A, the new one B.
2. Split pane B (the new one be C).
3. Move to pane A.
4. Close pane A (Ctrl-D).
The two panels B and C remain, but neither has focus.

I've just pushed revision 1057 to trunk which should fix this specific case, although we might need a deeper and more generic fix to catch other situations where a significant change of widget structure leaves us without a focussed terminal.
Thanks for the report!
