Bug Description
Binary package hint: deskbar-applet
When launching epiphany by using a link or a bookmark from deskbar applet a different user profile appears to be used. For instance, no bookmarks are present, and the various toolbars revert to their default arrangement. This also appears to happen when launching only the epiphany executable by typing epiphany in the deskbar.

This happens for me too. For instance every time I type "ubuntu wiki" into the deskbar Epiphany pops up a message about a secure connection (which should only happen once ever), I am not logged into the Wiki although I normally am, no bookmarks are present, etc.
