To test:
Install chromium-browser - it will be set on auto mode in update-alternatives x-www-browser
Open a link in Software Center - firefox will still be used
The only way to change the behavior of either Sc or Tb will be to manually set to desired in 'update-

Thank you for your bug report but alternatives are system settings where the gnome-control- center handle user settings, it can't be set from there, you should open bugs against software that use alternatives values rather than the proper desktop settings
