So, the checkout where the 'bzr update' failed should still be able to run a 'bzr status' successfully.
Could you confirm there are changes there ? Presumably, some removal of a directory or file that would need to be updated leading to an unusual conflict.
Sorry for the vagueness, but 'Malformed Transform' generally indicates a bug in place where displaying the *paths* involved is tricky (and I can't deduce them from the traceback alone).
