From the description it seems that Nikita is using the extension 'Pattern Along Path…', not the LPE.
The extension depends on the stack order of the selected elements, the extension dialog states:
'This effect bends a pattern object along arbitrary "skeleton" paths. The pattern is the top most object in the selection. (groups of paths/shapes/
That's why the 'bug gone only when I cut the pattern and insert it back from clipboard' -> the copy&paste changed the stack order of the elements.
@Nikita - which version of Inkscape and which command 'Pattern Along Path…' did you use?
