Thank you for opening this bug and helping make Ubuntu better. This is not a bug, but expected behaviour. Evolution does not physically delete messages until an expunge is performed. Instead, messages are marked logically deleted in the original folder; additionally, the Trash folder is a virtual folder, and lists all messages marked for deletion.
Please go to (on the top menu) to View, and set "Hide Deleted Messages" -- this should then hide all deleted messages in the original folders.
