Confirmed in totem 3.0.1-0ubuntu21, using gnome-shell 3.4.1-0ubuntu2 (normal Gnome shell, not fallback 2D) as my GUI.
The procedures I took to reproduce:
1. Open Totem (with no files loaded).
2. Open Nautilus to folder(s) containing music tracks.
3. Drag-and-drop enough music files from to overflow the playlist. I used Celestial Aeon Project albums "Fable (MP3)", "Mind's Eye (OGG)", and "Miracle (MP3)" from jamendo.
4. Verify all files are loaded into Totem and a track is playing.
6. Click anywhere on the playlist.
7. Roll the mouse wheel up or down.
Actual result:
The track position (as reporter noted) moves, AND the position in the list of files moves as well.
Expected result:
Only the list of files in the playlist should be affected by mouse wheel.
