If there are conflicting extensions of any type, they will be recognized as pertaining to both programs. This only happens if you have Fortran files on your computer, thus the filing system we call folders. Most software does not check inside of every file to see if it's REALLY what it's extension leads one to expect. Obviously if a user loads a file with a .MOD extension from some folder intelligently labeled "FORTRAN" it can reasonably expect a Fortran program, but it doesn't ask the file whether it's supposed to load it.
