Christopher, could you verify if Crossover is adding StartupWMClass to the .desktop files it creates manually? As I understand it Crossover has specific installer scripts for the various applications it supports, so munging the desktop file in a way Wine doesn't generally do in order to workaround the Unity issue is totally plausible.
