Actually, gnome-settings-daemon (2.9.x), executes:

setxkbmap -model 'pc104' -layout 'us(inet(hpi6))' -options 'altwin:super_win'

Does this command work? If not - there is a problem with your XKB configuration
repository. I would be interested to see your xkb/rules/xfree86.xml and
xkb/symbols/pc/us if possible.
