This is down to monitor probing techniques. The windows drivers (and in fact the linux nvidia binary drivers) probes for resolutions differently to the nv driver.

Using DVI will probably work around this because the monitor knows exactly where the picture starts and finishes so there's never any need to tune the picture size or centring.
