When launched MyUnity is permanently above any other window - see attached video for a demonstration of this issue.

I was able to reproduce your bug. Anyway, I am not sure this is may be called a bug, since looks like this is a deliberate upstream choose.
I will get in touch with upstream to understand the rationale behind this behaviour of myunity. Further, I will try to understand if it is in contrast with commonly accepted HIGs (pointers to documents supporting either choose or the other are welcomed). In the meantime, I will leave the status as "Confirmed".
