An update became available and the menu included two instances of the notification

I think the push helper is the one that should be clearing the entry.

I had that yesterday and Chipaca said the issue was with the indicator (the helper is sending a clear command which seems to fail). Could you add your ~/.cache/upstart/indicator-messages.log to the bug?

ted, the push helper is asking for the celar, and the push client is forwarding that request to indicator messages.

So you're saying that you remove the message and that removing the message doesn't work. Is it intermittent? Do you know approximately when it broke?

The issue isn't the bubble though, it's the "notification" in the menu. We've completely overloaded notification to the point of uselessness :-/
