I cannot set any preferences; I check any item, then click Apply or OK, but the settings aren't saved when I re-open the preferences dialog.

please note that I am having none of the aforementioned problems after upgrading to 0.2.9b.

Gutsy is now 0.2.10 and I didn't see that kind of problem with it (as you mentioned >0.2.9b should have fixed this problem)
