FYI, this problem still exists in thunderbird 3b2 and today's lightning nightly.

The workaround of adding the username into the URL does not appear to work.

The greatest pain point of this appears to be Google Calendar, given the number of calendars out there. Given two user names (user1 and user2), to access these calendars via caldav (protocol is mostly irrelevant) you would user two calendar URLs like this:
https://<email address hidden>/events
https://<email address hidden>/events

Both of these URLs report the same realm. And thus, even though there are clearly two users involved, only one password gets saved and the other URLs is unusable.
