I am trying to install this on a usb stick, but not as a live system, but as "THE" bootable disk. So far, everything was ok, but the updates just stopped at this point ...

why does binfmt-support need to touch other binformats when calling
  update-binfmts --import python2.6

Looks like a corrupt local file. Maybe update-binfmt could be made more robust only touching the files which get installed.

This bug was fixed in the package binfmt-support - 1.2.18

binfmt-support (1.2.18) unstable; urgency=low

  * Convert to source format 3.0 (native).
  * Only warn about corrupted files in /var/lib/binfmts/ when we can't
    continue without their contents (LP: #547052).
